This is caused by TeX's indentation.  You should add `\parindent 0pt'
at the top of LilyPond's output.

IMHO this shouldn't be part of LilyPond's output since it is a layout
feature to be controlled one level higher.  I suggest that you write a
small script which automatically adds that line.
