Can you point to examples? And why do you say it's a "main problem"?
Anyway I use and enforce the same format in both my Eglot and emacs.git
commits, and I've never had big complaints about the format of the
latter (that I remember).
If you're concerned about the ChangeLog style
* eglot.el (foo): bar.
Not making sense once eglot.el is in lisp/progmodes/eglot.el, then I
don't think it's a problem.
Also, rewriting all commits once is fine with me, as long as the long
string of commits is preserved.
