It could work well if the rounded-box (with an appropriate
corner-radius value, of course) was drawn *before* the boxes and even
before the horizontal line. BTW, instead of a make-line stencil, you
can simply use a thin filled-box with blot set to 0, can't you? Many
things are drawn this way in LilyPond IIRC (e.g staff lines, ledger
lines, bar lines etc).
