I'm running the latest version from git (git-describe says "0.9.4-56-gd745e76").

I tried stumpwm with sbcl, and this problem does not occur. Is it a bug in clisp then?

Back with clisp, I deleted my ~/.stumpwmrc but still got the problem.

I haven't had these issues gunning the Git version from gd745e76, though
I never had a chance to run 0.9.4. You could give that a try.
