Good. Can you then try reinstalling native lilypond again?

Yes, that's what I mean: this is a Cygwin configuration, the native
installation only supports dragging the .ly file and dropping onto
LilyPond, or right click: Generate PDF.

If you uninstalled Cygwin, the (handy) command line is gone. You may
be able to use a DOS box, but I'm not sure if/how that works. The
shortcut is simply the LilyPond icon.
