I think I can safely disagree. I haven't never installed Cygwin on the machine I am testing with and double-click works. In the registry there are three choices available for right-click: Edit, Generate, and Open. Generate is the default action which means Generate is what you get by double-clicking. The is verified by "Generate PDF" being bold and first in the context menu.Yes, that's what I mean: this is a Cygwin configuration, the native installation only supports dragging the .ly file and dropping onto LilyPond, or right click: Generate PDF.
You have seen my answer by now. I did the test to get a log file by going to the command (DOS) prompt.Where's the command line and what's the Lilypond shortcut on the desktop? I'm not computer literate - apologies. If you uninstalled Cygwin, the (handy) command line is gone. You may be able to use a DOS box, but I'm not sure if/how that works. The shortcut is simply the LilyPond icon.
You have probably also see the new thread on the user list seeming to verify that this is a Ghostscript/font problem.
I have also started a thread on the devel forum of autopackage even though I'm not sure who's doing which part of the packaging.
