I "solved" or worked around this by adding the generated files to
{arch}/=tagging-method's precious regexp.
Something like this:

^(\+.*|\.gdbinit|\.#ckpts-lock|=build\.*|=install\.*|CVS|CVS\.adm|RCS|RCSLOG|SCCS|TAGS|autom4te.cache|aclocal.m4|confi\gure|Rules.mk|build|system.h.in|configure.scan|autoscan.log|Makefile)$
