Are you sure? I think .mxl is the extension for MusicXML files compressed in a standard way. See
https://www.w3.org/2021/06/musicxml40/tutorial/compressed-mxl-files/So the issue smells like a musicxml2ly bug to me, but I didn't investigate much more.
